When the guild does Zakum, Horntain or any kind of boss like that, are pets be allowed if their purpose was only for Auto-potting? I know that magnets are a problem, but if they're turned off, would they be allowed or not?

Good question. Because when we do those run, we will set a priority list so its required that you turn off your item pouch, or pet magnet. We need to remind each other again about this when the time comes.

Of course the magnets and pouches would need to be turned off, but it would make my life much easier if I didn't have to keep too close an eye on my MP.

There are two main issues with pets in boss battles. The first is lag. If you have 30 players on the same map, and each has a pet, that's 60 characters, not to mention the boss and attack animations. This can usually be fixed by turning down the graphics quality. The second is pet magnets and pouches. Unlike normal enemies, where only the majority damage dealers pet can pick up items, boss spoils are a free for all, so if someone walked though the loot with the item pouch on, they would get everything.

Most Z-Runs have an item order; where certain members, depending on their roles in battle, are allowed to choose a single item from the spoils first. The order could be Dits, Sins, Warriors, Archers then Mages. In this case, the most active Dit in the battle would get first choice of drops, followed by the second and so on. The order changed depending on the preference of the group. Some place the damage dealers at the top, some place the support characters as the most useful. It's something that would be decided by the person who orginized the run. Hope that cleared it up.
